Meritudio Announces Publication of ProteoIntegrator Paper in Analytical Chemistry-2026.5

ProteoIntegrator is a scalable, web-based platform developed to address major challenges in large-scale proteomics data analysis, including missing values, batch effects, cross-platform variability, and multi-source data integration. The platform provides an integrated workflow covering data quality control, normalization, imputation, batch correction, differential expression analysis, pathway enrichment, and protein–protein interaction network analysis.


In this study, the authors benchmarked 12 missing-value imputation methods across multiple proteomics datasets and identified Bayesian principal component analysis (BPCA) as a strong-performing strategy for proteomics data imputation. By combining optimized BPCA-based imputation with parallelized ComBat batch correction, ProteoIntegrator enables efficient harmonization of large proteomics cohorts, including datasets with more than 1,000 samples.

Biological Discovery at Scale: In public kidney cancer proteomics datasets, ProteoIntegrator preserved biologically meaningful signals and recapitulated key metabolic features, including oxidative phosphorylation downregulation and glycolytic upregulation.
